RnC - Can't Apply MIDI Effects

I use to use Rhythm n Chords a lot. Now I am using it again to drive my Yamaha Tyros 2. My sequencer is Sonar 2.2. Problem:

1. In console view, I create the chord chart, choose the style (pattern), and drag the style (pattern) to the selected measures.
2. I go to Process | Apply MIDI Effects.
3. (a) Sometimes this works fine. (b) Sometimes it works, but applies the pattern to the entire song instead of the selected measures (and replaces any existing data). (c) Sometimes—and this is the most common problem—Apply MIDI Effects is grayed out so I can't do anything.

I think I am doing the same thing every time, but maybe there is a step I am missing or something I do not understand. Please help.
